The HMM formulation of the location score

 

At any location x, the HMM algorithm calculates for all w. GENEHUNTER uses it to compute the ``expected likelihood ratio'':

where the sum is over all possible inheritance vectors at locus x.

We now show that, under Assumptions G4 of linkage equilibrium between alleles at the DS locus at x and the marker loci, does in fact equal the likelihood ratio generated by m conditional on the phenotype data .
